The gods were another species descended from homo erectus who discovered the secret to immortality and later ruled as gods over homo sapiens as a subservient worker species. Whether or not they achieve immortality via a resurrection machine is doubtful, but that was the technology in use at the time the pyramids were built.

I haven't sussed out how the gods left Earth. I have lots of different possibilities, but I keep circling back to some combination of two options.

Option one is that too much damage had been done to their societal system to continuing maintaining them as gods, and they and their descendants maintained leadership positions while interbreeding with homo sapiens, passing from history gradually over ~1500 years from 5,000 YA to 2,500 YA.

The second option is that gods mastered space flight and headed for the stars, leaving behind homo sapiens and those gods who wanted to stay here rather than head beyond the Solar System. Eventually, those gods screwed things up as in option one and merged with homo sapiens.

Personally, I like the second option better. The idea of mankind's cousins sailing the stars is kinda cool, and that only those gods willing to stay behind on this mudball are reflected in ancient history fits what I read.
