It's not necessarily a problem. If I understand Jon's post correctly, he's hinting that there may not have been a need to bring it in from the outside after construction, but rather its true original function simply may have required it to be located in the Antechamber and not in the KC at all. It might never have been required to be lower than the Great Step (although it does seem to just barely fit through the AP/DP bend).
The point is, it does seem to fit into that passage, and rather snugly, and so this opens up new possibilities regarding the original function of that stone box.
