There is no doubt in my mind that what we see in the QC today is not the original exposed floor, but rather is a sub-flooring that originally was beneath an overlying surface which has since been removed. Whether there also were various objects and materials ("original equipment") installed on top of that original floor is anyone's guess.
As I said in a previous post, there are many surfaces that we see in G1 today that show pretty clear signs of originally having something else overlaid onto them. Regarding the QC: its floor, gap below the walls, niche, and the HP, all speak to this.
Even the notch along the east-west junctions between the roof and the north and south walls suggest that the roof we see there today was not the original exposed surface. The large blotchy stains on the walls seen in some photos are also very suspect.
There are also signs of original stonework in the QC that has been altered, as suggested by the stone outcropping vertically along the western margin of the HP portal as well as the shallow ridge that extends to the south onto the floor from that outcropping that appears to be the remains of what originally more prominent stonework that has been destroyed. .
In my opinion, what we see in the QC today are bones that have been picked clean.
